  • Cytosine methylation is widespread in both eukaryotes and prokaryotes, even though the rate of cytosine DNA methylation can differ greatly between species: 14% of cytosines are methylated in Arabidopsis thaliana, 4% to 8% in Physarum, 7.
  • 5-methylcytosine residues are excised and replaced with unmethylated cytosines allowing access to the chromatin structure of the enzymes and proteins necessary for transcription and subsequent translation.
  • The general process starts with modification of DNA with bisulfite, specifically to convert unmethylated cytosine in CpG sites to uracil, while leaving methylated cytosines untouched.
  • UNG is responsible for the cleavage of cytosines that have been deaminated by AID in single-stranded DNA.
  • These pre-mutagenic lesions modify the DNA helix structure, resulting in abnormal non-canonical base pairing and, consequently, adjacent thymines or cytosines in DNA will form a cyclobutane ring when joined together and cause a distortion in the DNA.
  • The objective of this analysis is therefore reduced to differentiating between single nucleotide polymorphisms (cytosines and thymidine) resulting from bisulfite conversion (Figure 1).
  • AID begins the process of class switching by deaminating (removing an amino group from) cytosines within the S regions, converting the original C bases into deoxyuridine and allowing the uracil glycosylase to excise the base.
  • Two amplifications are then carried out on the bisulfite-treated DNA: one primer set anneals to DNA with cytosines (corresponding to methylated cytosine), and the other set anneals to DNA with uracil (corresponding to unmethylated cytosine).
  • Bisulfite sequencing relies on chemical conversion of unmethylated cytosines exclusively, such that they can be identified through standard DNA sequencing techniques.
  • While somatic cells of mammals have three main DNA methyltransferases (which add methyl groups to cytosines at CpG sites), DNMT1, DNMT3A, and DNMT3B, in the pre-implantation embryo up to the blastocyst stage (see Figure), the only methyltransferase present is an isoform of DNMT1 designated DNMT1o.
  • 8-oxo-dG complexed with OGG1 likely has a major role in facilitating thousands of rapid demethylations of methylated cytosines in CpG sites during formation of memory and further demethylations (over a period of weeks) during memory consolidation.
  • In molecular biology, methylation induced premeiotically (MIP) is a process by which cytosines within repeated DNA sequences are de novo methylated prior to the sexual cycle.
  • Regions in which cytosines prior to guanines are clustered and highly unmethylated are called CpG islands, and often serve as promoters, or transcription start sites.
  • Finally, global trends of methylome can be analyzed by calculating the distribution ratios of CG, CHGG, and CHH in methylated cytosines across the genome.
  • The most represented chemical damage that affects the DNA post-mortem is the hydrolytic deamination of cytosines, converting them in uracils, which are then read as thymines.
  • The nucleotide bias arises from the mutation of guanines and cytosines to adenosines and uracils, respectively.
  • CviPl, which methylates cytosines in GpC dinucleotides unbound by nucleosomes or other proteins, creating a nucleosome footprint.
